I am currently listening to JFK tower and there are many planes that are saying they are unable to go overship.  I am wondering what this means.

More than likely referring to SHIPP intersection, which is a south departure gate out of JFK. It's a popular fix for overwater routing, but is often the center of many traffic management programs (delays).

If you've listened to JFK enough you'll probably recognize some things there like the Breezy Pt and Canarsie climbs off of 31, as well as some other intersections like MERIT, GREKI, BETTE, and WAVEY.
